I played through HL, Opposing Forces, HL2, and tried out Episode 1+2. While all of them are really good games, the story is basically: Experiment goes wrong. Save the world. The themes in the Half-Life games are insane.
You have to dig a little deeper than the basic storyline to find them but it's amazing stuff.

If you think that was good, go find a copy of Planescape: Torment for PC. Not only is it the best written game I've ever played, but the sensory stone of longing scene actually had me in tears. The Sensory Stone scene is the most emotionally powerful thing I have ever read. EDIT: The Episode 2 ending, while neat, was kind of awkward and predictable.

I mean, Half-Life's presentation can basically be summed up in "lock the player in first person view for the entirety of the game."
Granted, the Half-Life games don't have a huge amount of story but what's there is really compelling and well done.
Most video games companies are content with giving a shitty story as their 10% of a game.
Valve simply doesn't neglect that or any other aspect of their games.
I think that's more reasonable than saying "Valve is better at this or that."

EDIT: Oh yeah, I'm not big on PC gaming but I might give Planescape: Torment a try based on those recommendations alone.

The amount of care that Valve puts into their games really shows. There are very few games that have all aspects polished to the degree that Episode 2 and Portal have.
